I recently finished Mother 3. The entire story culminated in an ending that not only tugged at my heart strings... but wound them together in a rope and yanked down hard. If anyone else has finished Mother 3, then you probably know what I'm talking about.
And it got me to thinking... what other games had moments that brought a tear to your eye?
Breath of Fire III. Only game to-date that has ever made me cry.
I replayed it recently, and...was disappointed, slightly. It's not the epic tale I remember playing when I was but a wee lad of 13. I suppose it's because the story isn't incredibly original, but to me then, it was, and to this day it remains one of my favorite games.
I don't know if it's the sort of emotional response you were referring to, but Chronicles of Riddick certainly aroused both fear and rage in me. I also remember crying the first time I watched the Deku tree die in Ocarina of time, but I was also Eleven.
Kingdom Hearts 1, the destruction of the island in the beginning, when you fight Riku taken over by Ansem in Hollow Bastion over Kairi, and the very end..... I really like that game, can you tell?
Final Fantasy VII, when poor Aeris was killed.
Fire Emblem Advance, when Eliwood accidently killed Ninian.
No game has brought a tear to my eye, but a movie spin-off finally cracked me. In the opening sequence to Final Fantasy VII: Advent Children, while Marlene is speaking about what happened, that gets me. Generally it's right about when she talks about how the planet itself had to strike out to make it all stop. I don't know why but that gets me.
The Neverhood.
Now that I think of it, LOOM made me cry at some points, and is also a fear inducer, seriously, the voice they put together for the character Chaos is pants wettingly creepy. The back story also made me sad, course I was a pretty emotionally sensitive kid, still am.

I've never gotten a game that got me emotional, cry emotional. However, there was one game called "Falling Stars". It was a scenario with a RPG editor.
You're a kind of magical special forces unit in a country that's losing a war. Your leaders come up with this unbelieveably complicated plan that would turn things around if it pulls off. Unfortunately, it's one of those "Here are 120 factors, and if any single one of them isn't done perfectly, the whole plan is off." I spent the entire scenario waiting for something to go wrong, and then nothing, nothing, nothing. It all clicked, your part of the plan goes perfectly, your NPCs hold up their end...... You're about to storm this command post and win the war....... And the BBEG manages to sidestep the *entire* thing. I was literally jumping up and screaming at the computer screen. "YOU CAN'T DO THIS TO ME! I WORKED SO HARD" type thing, with lots and lots of random expletives.
It took me over an hour to calm down into any sort of rationality.
i don't think any game has really touched my emotions. except strangely enough i did feel happy for the master cheif when he finally found cortana, it could have been though because it was a checkpoint that would get me closer to the end of a hard level on a hard difficulty.

I'd have to say MGS 3, after you kill The Boss.
Not really sad emotions, but X-Com: UFO Defense actually gave me a sense of dread after late-game research topics revealed the aliens weren't just abducting cows, but also humans to either be butchered, examined, dissected, or impregnated with alien fetuses. The description text and picture for "alien food" was particularly creepy :c

I've never actually cried due to a game, but there's a fair few times when I've been affected.
When Cait Sith dies in Final Fantasy VII, for example. I know, I know, he's a remotely controlled robot blah blah blah, but here's a few of his lines from just before he sacrifices himself:

He essentially tells you that yes, something is dieing here. Every Cait Sith is a different person, somehow. The way that they completely underplayed the appearance of the second Cait Sith was a serious downer to me, although I know the whole thing was just to desensitize the player for the death of
the much less interesting Aeris. I'm not sure that anyone even said, 'Oh, hi, you're back." DON'T MIND ME, I'LL JUST BE OVER HERE EMPATHIZING WITH A TRAITOROUS ROBOTIC CAT.
What else? Ah, the song, "You're Not Alone (http://"http://www.youtube.com/watch?v=Sx_Qqzs4cfk")" from Final Fantasy IX never fails to touch me. I could easily prattle on about it for ages, how it's intense and sad, but without self-pity. It's about acknowledging past mistakes and unhappiness, but not dwelling on them. It characterizes everything that FFIX is about, but it's so much more general, too. I wouldn't be surprised, though, if my experience playing the game deeply affected my perception of the music. Probably, another person would get something entirely different from hearing it.
I second the call of Chrono Trigger, although I won't name specifics. Hah, with it being released for the DS, I have to worry about spoilers again!
Ah, and in Mega Man Battle Network 3, the kid who had given up on being treated for his heart problems made me D:, especially given that Hub died of the same condition. How unusual, that
that would be the most touching part of the series (that I've played) to me!

Metal Gear Solid 4
- Microwave corridor sequence. The power of guts, and Otacon desperately egging you on.
- Lead up (simultaneous auto-injection) to and the end of the fistfight between Liquid Ocelot and Old Snake (two old men at the end of their ropes exchanging blows) near the finale of the game.
- And of course, the post-credits sequence in its entirety. "This is good... isn't it?" :cry
Definitely Unreal 2: The Awakening. You can almost feel the grief and rage when they destroy your friends and the closing scene where you listen to the last recording of the crew can bring tears.
Also Advent Rising! Not as deep as Unreal, but still a great story with some tough scenes.

Prince of Persia, all three! Not so much moving as involving! You start caring for the characters at some point and that makes the feeling of this game unique!

Door to Phantomile was better in my opinion.
Graphics and final boss appearance on Lunatea's Veil were better though.
A game that touched my emotions? Half Life 2: Episode 2. Suffice to say, it was the first game in a while to incite real emotion and leave me sitting there for a few minutes as the credits started rolling. I didn't expect an ending like that.
Hmm...possibly Shadow of the Colossus. The whole thing was sad and dark.
And, I'm a dork so another game that got to me was a way old playstation game, Lunar 2 Eternal Blue.
Not sure about cry, but a few games that got me to feel emotion are:
Chrono trigger.
Thousand arms.
Tales of symphonia.
Devil may cry 3.
Soul nomad.
Most likly more but I tend not to remember games that often..
Halo. All 3. All had moments that made wanna hug my blankie and have a good cry.
Another was the ending in FFX.
That's about it. I need to play more games :<
Blech. I couldn't feel anything for FFX. Tidus was a bit of a whiner and shouldn't have been the main character. Same goes for FFXII. If I don't like the main character I really can't connect with them.

I always hated Dupre in the Ultima series. Do-goody little ponce. In Ultima 6 I used to kill him, cremate him and then destroy the ashes in a desperate attempt to be rid of his whinging forever, since the game would always resurrect him if it was feasible to do so. I might mention that merely cremating his remains wasn't always enough.
And yet, in
Serpent Isle, when he sacrificed himself I was actually rather saddened. I knew it was coming - if I hadn't, it might have been enough to make me cry, and I don't say that lightly. In the final scenes of the game when his soul was being chased by the Chaos Serpent's, I was literally panicking, running round thinking "OMG, got to stop it, got to finish the ritual before he's destroyed".
Another one. Gears of War. I felt a profound relaxation when I finally finished it.
Final Fantasy IX ought to have been on my list to start with. I felt such sadness for Vivi after the catastrophe with Black Waltz 3.
Edit: Hm, I guess technically it was, but that was just for a theme. I'm talking about an actual moment in the game, this time.

Obviously it was based on the system, geeze. However, the mere look to it I thought was better, though the coloring on the Phantomile had a more classic style to it that I miss.
But yes... Phantomile on the Wii is going to make me a very happy person.
I always thought Prince of Persia was kinda sad. He keeps trying to go back and fix the timeline and ends up screwing it up worse everytime. That's not waht's sad about it though. Just the things that happen while he does it.
Edit: Did they ever mention his name once throughout the games?
